when you say the document opens in IE, I presume you mean that Word opens inside the browser, rather than standalone (if it's anything else I think it must be SharePoint functionality that I know nothing about). using Word Bookmarks in hyperlink sub-addresses doesn't work properly in Word - as you have found out. I'm not sure I can help, but I'm happy to chip in.
